Over the weekend, I purchased a Roundhouse Husky-stack car at a train show that had some slight damage, some of the hand rails are damaged. What would be the best way to recreate these, should I just use some thin wire and paint to match, or is there some other method that would give me a better result?

I'll try to post a picture tonight if I get a minute.

You could contact Roundhouse. They may have replacement parts.
Or, Like you said, bend thin wire and paint to match. This might also be better than repalcement, especially if the cars are handled roughly.

I have another question regarding HO stack trains operations. My Con-Cor set I have is marked with alpha A, B, C etc. A friend indicated they cars should be run in alpha order, I noticed on 1:1 trains, the cars appear to be in no apparent order. Can someone clarify this for me?
Thanks
